ALWAYS display and check your header information when this occurs before even thinking about which application you want to use for analysis.
Make sure it is what you expected, i.e.
(1)4D not 3D for fMRI
(2) complies to NifTI standard and finally
(3) any perculiar SPM's (or for that matter, any other software's) modification
